Bike's not even running completely yet. But I was wondering if the position the rocker arm pins are pointing at now matters? The bike only has 5800 miles on it. Turns over fine. But it looks like they were messed with sometime prior.

right cylinder both are pointing down and away from each other. positioned at 7 (intake) and 4 (exhaust)

left cylinder they are pointing up and kind of toward each other. positioned at 2 (exhaust) and 9 (intake) o clock

Is this typical?

As your manual states, those pins are used to adjust the valves. The line needs to be pointing away from the camshaft. Your left side sounds wrong.

What "lines" are you referring to? the "slot" where you put the screwdriver in the "pin" to adjust the valve clearance?

There is a line, scribe, on the rocker arm pin itself. In addition to the slot you put the screwdriver into. That line is supposed to point away from the cam.
